I think the main reason why people hate the Messenger app is because it brings too much hassle. Not everyone is into messaging and chatting and most of these people prefer simple message sharing on Facebook. Some have this one-time very important kind of messages on Facebook and in this situations, the downloading and installing of Messenger App can bring a lot of stress to the users.
