All directories suddenly moved

So Im not an engineer and I was probably doing something a little out of my leauge when I used the following tutorial to fix my permissions for wordpress:

Now all of my directorys are screwed up. When I login to any of the domains hosted on my dedicated virtual server, I am taken directly to the server's root directory and not the domain's root directory. I can't access any of my domains because the directories have moved. Any idea what I could have done?

I'd suggest that you (or your host) revert all changes to the original configuration from your backup, and then add only one or a a few changes at a time until you find the problem.

You said "my domains" in your post, and it's possible that this 'mod' was intended for use with only a single domain and not with multiple domains and WP-MU.

This mod appears to be specific to FTP and to WP, so I'd suggest that you inquire in the original blog or in a WordPress-specific forum.
