I already have an htaccess file in my site to rediect non www to www.

I recently installed a phpbb forum and noticed when i click on the link to the forum (mysite.com/forum/), the link to "forum index" takes you to mysite.com/forum/index.php

Would Google class this as duplicate as both pages are the same?

Should mysite.com/forum/index.php be redirected to mysite.com/forum? And if so, how?

The simplest answer is to modify the forum software so that it does not do this. Otherwise, you'll have to fight it at every turn, and a good solution may not be possible.

Look in your forum's admin configuration screen - you probably have the domain address specified there without the www.
