How Can I Hide Files?

Hi,
I guess I'm trying to hide files on my server from being able to be displayed using tools like FlashGet's Site Explorer.

I've used Site Explorer on a few different sites hosted on different servers. The site hosted on SiteGround shows several folders, images, templates,(even one I don't recognise). The sites that I host on my personal server shows bunches of folers including my administrator folder. But then another site hosted with SimpleCom just shows a few .png's and no folders.

Does anyone have a good tutorial or something for doing this? How is it done? What are the limitations?

The key phrases here are "Options -Indexes [google.com]" to suppress directory listings, and "robot blocking [google.com]". Those and similar phrases, combined with ".htaccess", will likely turn up a lot of information for you here.
