I need to set up a site without about 1000 to 1500 subdirectories.

I'll also need to set up htaccess password protection for about 200 users on 200 directories.

This is very cumbersome, I realize, but I need it for some marketing reasons. I assume there is no reason that I can't go ahead and do this. Is there a limit on directories on a Unix server, or any other reason I should back off from this?

AFAIK, the only limit is the amount of storage/disk space needed for your files.
