For a number of my critical keyword phrases, I notice that the results in Hotbot and Yahoo are identical. I thought that they were completely seperate from each other. Any explanations?

Hotbot is fed from Ink, and YST uses Ink, so chances are you're seeing the parts of YST where Ink may be used as a backfill.
