Problem with sub-directories and rankings

I have been experimenting with an open source CMS and it seems to do almost everything I need. It has a nice alias function which allows me to change the number based addresses to something more search engine friendly like purple-widgets.html.

One problem. It is installed in a subdirectory of the root public directory. Thus all content is in www.mysite.com/CMS_content_directory. An SEO savvy colleague tells me that this could hurt with the search engines since everything is one level down.

Is www.mysite.com/CMS-content/purple-widgets.html

I would appreciate any comments on this.
