On our site we use the following url structure:
The domainname is a descriptive name, and forms together a search query. Some generic (non-existent) examples:
www.cheaphotels.com/in/greece gives: cheap hotels in greece
www.cheaphotels.com/in/portugal gives: cheap hotels in portugal
www.cheapflights.com/to/greece gives: cheap flights to greece
www.cheapflights.com/to/portugal gives: cheap flights to portugal
From our homepage we link directly to all sub2 pages.
Question: How 'bad' is it to not have links from our homepage to sub1 which links to sub2?

If there is no contents in the sub1 directories apart from the sub2 directories I would think it is not a problem at all.
However if you have pages in the sub1 directory that you do want indexed, you will want to link to them or have them in your site map.
