Most good video editing software will allow you to add a "lower third" or a "watermark" to the original video before any conversion is made. This can be anything you would like including a logo or trademark.

can this be done on the server as we get around 10 video uploads a day, i dont want to have to do this by hand. When a users registers and uploads their video it gets cron batched and then converted to flash. I was hoping for something to do it then. What your suggesting would have to be done by hand to each video it sounds like?

You can watermark video on the fly with ffmpeg using the vhook module for older versions or the libavfilter library, but severe geek warning ahead - it's not for the feint of heart, requires some serious programming knowledge. Well, it's easy for some people, a bit tough for me to follow. :-)
