What is the best way to link internally within your site?

Is it best to use the full URL or just a relative link? Or a mix of both?

Or does it matter? If so, why?

you can go through your keyword rich content. First of all find out the related keywords and then try to give link to the related page

Is it better to use /index.html or www.mysite.com/index.html to get better results in google. Will you get penilsed if you link to pages within my site with the full address?
