Hi ranadeep,

#1 - Google does not index every URL in every sitemap. Google is interested in high quality, unique content. The more unique websites linking to each webpage will increase the chance of it being indexed. I am going to guess you probably do not have alot of link juice pointing to your webpages.

#2 - Google.com and Google's webmaster central are displaying two different results. Google.com purposely does not display all the data they have. Google webmaster central is more accurate.

#3 - It doesnt really matter how many versions the wayback machine has or if they are accessible. The wayback machine is good for finding out if the site was heavily spammed. Another good use of the wayback machine is to see if the domain was used for a totally different business which may impact your backlink anchor text distribution. Most of the time there is no need to worry about what the wayback machine is showing. If the website was redirected many years ago it would be unlikely to have any significant impact today.

Overall it sounds like you are recycling a domain that has never really been promoted very well. I don't know how many external websites are linking to you but I would guess not many. As you gain quality backlinks you will see an increase of google indexing your content. Good luck.
