Don't confuse URLs (what humans-- and, in this case, robots-- see) with directories (the physical location of your file). The redirect sounds as if it's simply sending requests from their outside-world name to where the material really lives.

You may actually have a completely different, non-Apache question though. I'm not positive that subdomains do count as entirely separate domains. Even different domains belonging to the same person can end up getting tarred by the same brush. But that's for the g### and/or SEO forums.
