Divide your site into sections by, say, subdirectory, and make each section a channel. When you've figured out which section is giving you the higher clicks, then go through and make each page in the section a channel. It's still time-consuming, but at least it cuts down on the number of pages you have to track.

There's also tracking software out there that can give you this information.
