Do these rogue impressions effect CPC and CTR?

Also in webmaster tools I have set preferred www.mysite.com however with adsense I still get mysite.com impressions and click and they are my sites but no earnings... so how do I list them to earn the revenue at adsense... as setting URL only offer one alternative...
