PHP/MySQL is quite a popular combination these days and yep, it works great and lots of e-store scripts made using them.

As for the choice... go to ShoppingCartReviews.com and have a good time.... Personally I stopped at Avactis 'cos I needed easy customization, but it costs money, and if you want Open Source solution then go for ZenCart (its setup is a mess though)
