I am working for some time now with Google Apps (Standard Edition) and it is a quite useful tool. What bothered me was that the Google Apps accounts are not integrated deeply into the Google infrastructure, so that for many cases (like Google Reader or webmastertools) you need a regular Google account.
Today however I found that my Google Alerts managing page now listed BOTH accounts - the regular Google account (under which I had some alerts) and the non-Google-domain account with which I run Google Apps - on the same page and allowed me to create alerts for these.
I think this is a very good development!
