All one can do in these situations is:
1. Identify what those sites that are ranking are doing.
2. Find out any common themes among the sites that you lost.
3. Weigh the pros/cons of deciding to modify your site for one particular search engine in order to emulate those sites that are ranking.
4. If you decide to not make changes, fill out a feedback form and let them know why.

Personally, I ended up getting to #4. We changed the way some new sites will work to deal with Y's indexing issues, but that's about it. They are very lucky that Google and MSN have stumbled in their own indexing/ranking abilities as of late.
