I agree with Regent regarding duplicate content penalty.

If you have any affiliates or shopping comparison sites etc who have any of your code/content it will now appear to google that they are older / more trusted / the originators of the content so be careful when making big changes to a website.

I'm sure something similar happened to one of my sites and it's never truly recovered all the rankings it had even though a number have come back as I've cut back and made changes to our product feeds.
