There appears to be a pattern of challenges that are fairly recent. When you look at the crawl activity of your site in GWT, is it very erratic - lots of peaks and an overabundance of dives? You've got a Google Black Cloud hanging over that site. :|

Yes, crawl activity is very erratic.
