A lot of mega menus are unordered list with some sort of hierarchy with nested lists, order of list etc, it shouldn't be hard for search engines to work out level of importance with these types of menus, it can actually argued that it makes it easier to work out the importance of these pages and I'm sure search engines algorithms should reflect that and if they don't the should.
