Note that in the Yahoo discussion you mention, Matt Cutts indicates that the gray barring of Yahoo subdirectories has to do with canonicalization (albeit of a different sort).... Yahoo Directory Gray barred? This isn't to say that you have the same issue, but it's clear that canonicalization could be a factor. I've seen the strange ranking issues that incorrect canonicalization of subdirectories can cause in a large site... and I'd recommend you take care of your situation before it becomes a major problem.
