I have now create a little text for the htaccess, not what you have descriped but now all those weird pages ?ref=other-example.com are gone in Google so thats good, still my index page dont rank for the main keyword, also a site:mydomain search is my index page nowhere to be found and yes I do see it when I only write my domain in google.
