Page is a not externally linkable

On the day that we dropped 950 spots, all of a sudden webmaster tools is telling us that the Google robot could not find certain weird pages on our server(that frankly we never in any capacity claimed existed).
Anyone think they got hit with this penalty after uploading a sitemap to google for the first time?
