I was suffering from the same type of penalty where my site would appear near the end of the SERPs for certain keywords that we were ranked very high for but ONLY ON SOME DATACENTERS. On other datacenters we still had all the same high rankings (anyone else check rankings across datacenters?). Today the rankings are the same across datacenters and we are pretty much back to the good results as before - some better, some a few positions worse. I didn't make any changes to the site so it may have been a coincidence that keyplyr experienced his/her rankings come back today after the changes to his site.
