Just to be a contrarian I will say don't put in a redirect until you have changed all the internal URLs to absolute URLS containing the domain ie full http: //www.example.com/dir1/page.html and you see those pages in the google cache. Then put in a 301. We had the duplicate domain problem and lost 1/3 of our traffic (15,000 uniques/day to 10,000 over 3 weeks), we changed to absolute URLs and in three weeks we fully recovered and in fact now have around 17,000 a day.
