Within 1 day of "verifying" our site we incurred a large penalty and lost 40 places or so position wise on Serps.

Hmmmm. There is a reason why I don't use SiteMap for all my sites. Maybe it is tinfoilish, but I don't feel the need to point out the relation between some of them.
(Clicking Similar Pages is bad enough at times.)
