There will only be one URL to index, but Google will probably continue to show /index.php as a Supplemental Result for many months. If it isn't Supplemental now, then it soon will be once the redirect is added. If it does appear as Supplemental at any time, then don't panic. URLs that redirect are not treated as being Duplicate Content. It will not be a problem.
