An interesting aspect is that, according to your experience, Google are removing the submited URL and not the destination URL. This does make sense, given that Google fixed the "remove competitor's home page" exploit last Summer. The next question, is how quickly the benefit of the backlinks will be applied to the rightful URL.
I've used the manual removal tool to remove redirect URLs, but only after using robots exclusion for the redirect URL (which requires control of the URL or cooperation from its owner).
