www.example.com and example.com are not one and the same, even if they end up serving the same content. www.example.com is a subdomain of example.com, and is not necessarily the same site. Therefore, GoogleBot has gotten confused and split your site across two domains. As dirkz says, a 301 redirect to the domain with the majority of incoming links from the other domain will take care of this problem.
