No the ftp server is a different one. The ftp client needs to send the appropriate command to include filenames beginning with dot, like ls -la.

If you want to send the ftp command via php see here the ftp-nlist command:
[us.php.net...]
you need to have the ftp extension in and the phpinfo can show if it's included.
