The media library organizes uploaded files so they more or less belong to the post or page they were uploaded to.

How so? You can specify where you want them uploaded to at setup time. I often will create an uploads directory at the top of the site and turn off the date organization offered by WP. Then the path to the files is simply /uploads/filename

That being said, a little more robust FTP tool would be helpful within WordPress for those that aren't comfortable with FTP clients.
