simply edit the theme and reference the files.

You'll be creating a mess...theme files belong be in:

/wp-content/themes/themename

Where 'themename' is the theme the file belongs to.

The media library organizes uploaded files so they more or less belong to the post or page they were uploaded to.

That said, yes, you could upload anything (within WP's size limits) to the media library, (which places the file in the '/wp-content/uploads/' directory), then hack the paths to use them somewhere else -- but I would not recommend it.

WordPress needs a generic upload, or WordPress users need to know how to use FTP.
