Page is a not externally linkable

I am aware that Google will not count No follow links as external links for a site whereas Yahoo does. But why does Google Webmaster tool shows links with no follow(links at blog comments)? Whether Google Webmaster tool show links with no follow as external link? Can anyone please explain this.
