Sounds like something may be out of place here.
My first question to you is, what percentage of the table do your queries usually return after they execute? If this number is high enough an index will not help you all that much. Secondly, what type of queries are you running here? Reads? Updates? Both? You may also benefit from splitting this table up into smaller, more manageable tables. This really depends on what data this table contains, and how you are going to use it. Only then can you really determine how to make indices to optimize how your queries are going to run.
