I have an e-commerce shopping cart/site (old perl based!) which has been SEO'd to get rid of ? and replace with text etc Its PR4 and online since 2002 so ranks well for major terms. We want to build a new site in php using the same domain name and I am worried about losing ranking/position so as I am sure this has been discussed before perhaps the correct thread please and any up to date advice

The underlying technology is unimportant to the user or search engines. Assuming the content is substantially the same, then make sure you retain the exact same URLs for the same content. You can rewrite the PHP-driven application just the same as the Perl one.
