I'd like to SEO my site for a "web directory" but also "category-name directory" phrases.
Can you advise how should I have my members link back to me?

You are going to want to mix it up throughout the site. Without having to much information for an answer here you will end up having different URL structures for different pages.

I think your second choice is a better option.
