There are several ways that a site can receive SEO benefits from affiliate links. This basically boils down to being another "flavor" of URL canonicalizatoin issues. And as such the same techniques can be used to fix the issue.
Also Google cannot always tell what is/is not an affiliate link... nor do they always care or "try" to detect them.
