Yes. In the Files window, right-click on the folder and choose Cloaking -> Cloak.

Just a quick PS... You can't cloak individual files by right-clicking them, but you can cloak files with a certain type of filename - I do that to my htaccess and htpasswd files Cloaked files won't be uploaded if you synchronise the folder containing them, but they *will* be uploaded if you select the file itself and synchronise it.
