Yes. In the Files window, right-click on the folder and choose Cloaking -> Cloak.

This is one of those important gems that many users do not know about. It's a big time saver and helps keep you from forgeting to upload certain files or folders. Should be a WebmasterWorld library item. [edited by: Jon_King at 2:29 pm (utc) on Nov. 3, 2006]

Just a quick PS...
You can't cloak individual files by right-clicking them, but you can cloak files with a certain type of filename - I do that to my htaccess and htpasswd files Cloaked files won't be uploaded if you synchronise the folder containing them, but they *will* be uploaded if you select the file itself and synchronise it.
