Large amount of links from scraper sites, problematic?

I have over 6,000 links (according to GWT) coming from site1, 600 from site2, 600 from site3, and 400 from site4. These links are half of my inbound links, yikes!

The domains in question here appear to be all garbage. I've never submitted my site to these places. Checking my GA data they provided to no traffic, hence no real value. Googling around I notice other webmasters are in my same predicament. They have large volumes of links coming from these sites and never submitted their site to them.

Do we know if Google is penalizing sites that have links coming from these places? Is there a way to remove a site from these places? Any other information on these sites would be appreciated.

Personally I don't worry about links from scraper sites. There are bigger things for me to spend my time on.
