My site was never affected by Panda or Penguine since Nov 2012. But On Nov 6 2012 I received a message in my WMT account like this:
Search results clicks for http://mypage..... have decreased significantly.
The number of clicks that your site receives from Google can change from day to day for a variety of factors, including automatic algorithm updates. However, if you have recently made significant changes to the content or configuration of your site, this change may be an indication that there are problems.
Recommended action Check the Search Queries page in Webmaster Tools Investigate whether the traffic change affects the whole site or just a few pages. Configuration changes are likely to affect the whole site Some content is popular only for a short window of time. If the change in traffic affects only this kind of content this message may not be indicative of any problem.
And I noticed that my Traffic dropped from daily 15000 page views to 7000 PV/day.
I did some changes in my site theme after that message. After waiting for 6 month I noticed increase in Traffic after March 2 2013.
But the traffic again decreased after Mar 15 2013 it returned to 7000 PV/day.
But after 13th April 2013 The traffic wen down to only 2000 PV/day. This time I received a message in my Adsense account with the suggestion of reducing the HTML resource for my pages. I checked my pages through WMT "Fetch as Google" tool and noticed some pages with large number of comments were truncated. I cleaned my theme and now it is minimized.
But Now Google is refusing to index my new posts. I filed a reconsideration request, but the reply is like this: "There is no manual spam action found".
All my top ranking pages went from #1 to #30 or more.
I could not find the reason. Please help me.

Do you have a Google+ Account? I've found sharing new posts there helps too - write your new post, share on google + - check in a few hours to see if its indexed. I've had articles get indexed this way in less than 1/2 hour

My website is more than 3yrs old. So that is not the solution. There should be any problem with my site that is why Google is not indexing new posts. But I am unable to fix it. I wanted to know if my site could be affected by Penguine. But the date of traffic drop is 16th April 2013. As I know, there was no Penguine update on that day. My question is that is there any chance of being penguine effected on that day and the traffic drop is for the penguine penalties?

Penguin updates and demotions do not stop the indexing process. Wrong direction to look, IMO.
But I am sure there is some penalty with my site. The traffic dropped from daily 8k to 2k and it is decreasing gradually.
When I posts any new article, Google does (though it used to be within a minute)not index it quickly. After 5-6 days it shows the posts in the index list (I use site: operator to check it) but clicking on the "Cached" link shows 404 not found. .
