I am webmaster for two sites that i manage in GWT through single google account. The sites are for two different types of the same process. The Layout and content development process is same for both the websites. Now both the sites does well for a year but now one of the site is loosing keyword ranking while other is still going strong. Now what i fail to understand is the actual cause of the ranking drop and thats for only 1 site. Is the same webmaster account for two sites a bad thing for SEO prospect?

I do understand your concern, however I see this practice all the time with no problems for any of the domains involved. In fact, many companies maintain related domain names in this fashion and have no trouble.
So I'd think the ranking changes for just one of the two domains would have some other cause.
Even long-time SEOs are scratching their heads a lot lately. One key to getting somewhere in your analysis is ruling out one explanation after another... something I believe you just did.
Also, as crazy as some effects look, I try not to be very quick to say "Google's algo has an issue." I thinkk they are creating the SERPs that they intend to a lot more than some people are willing to credit. The big question is why they want the effects they are creating these days.
