Affilate Links/Thin Content/No Index Question

I have a site that I think should be performing better in SEPRS (Don't we all) but isn't.

The only thing I can think of is this.

I do have some pages that have affilate links and are thin content of similar nature. Does/Can Google still use this to determine how to rank my site even tho they are noindexed and nofollowed?

I have about 180 indexed pages with good content and about 40 pages that are noindexed with affilate links that are nofollowed.

I watch my indexed pages very closely to ensure I only have the best quality content indexed.
