I am not sure I understand your situation. When you say the "link of the same keyword is still their" do you mean your backlinks are unchanged or do you mean something else? Did you make any changes before the drop in traffic? I would look at analytics to find which keywords & urls have lost traffic. Then I would focus on them looking at for any change in backlinks, page content etc. Then I would start looking at possible penalties like over optimization, bad backlinks etc.

I also notice that my 1 and 2 position keywords hold position quite well, however, the further down the page, the more "in flux" the key phrases become. This just seems like Google's inability to provide any sort of semantic results from key phrases in my content. Earlier in the year I retired all my keyword meta tags and it seems this is when the instability really began. Now they are slowly "skinning" the long tail from my site...every week it seems like we lose more ground, with less focus on the content of our sub pages. Two very similar key phrases that SHOULD pull up the same (or similar) results are now pulling up completely different, spammy results. In the past, I would come up for both. Google's idea of diversity I guess. Bing still gets it right. Oh and plurals are still inop for most terms.

Let me explain it to you, for example if in past i rank 1st for keyword top webmaster, now if i search for same it dont get shown in search but wheni search for "top webmasters my domain" it rank first I have got this message in webmaster tools Search results clicks for http://www.example.com/page/ have decreased significantly. The number of clicks that your site receives from Google can change from day to day for a variety of factors, including automatic algorithm updates. However, if you have recently made significant changes to the content or configuration of your site, this change may be an indication that there are problems. Recommended action Check the Search Queries page in Webmaster Tools Investigate whether the traffic change affects the whole site or just a few pages. Configuration changes are likely to affect the whole site Some content is popular only for a short window of time. If the change in traffic affects only this kind of content this message may not be indicative of any problem

Sounds like either an automated filter or insufficient SEO. Have you made any changes to your site? Have there been any changes to your backlinks?

no changes make to site and no changes in back link at all, i have removed about 40 pages only out of 17000 indexed which now show 404. I have seen that pages on which keyword stuffing was too much are completey out of google search result not even on 100 rank they are only visible when i type long phrase keyword.

When I see number that large it raises a red flag. It is possible to have 17,000 pages, each with significant amount of unique and relevant content. More often it has been my experience that the pages like this are auto generated and do not have enough on-page quality signals especially considering how Google keeps raising the bar.

Look at goodroi's post and have a good think about it. Do all your 17,000 pages have good quality unique content? If not then that's your first port of call.
