Best Practice for a site/store to link to the rest of the site

Hi all,

A client wants to have a store on their main site, which has great age domain, PR, etc. The client wants to have no links to the main site on the store. Technically, shouldn't a store that is part of a larger url also use the same shell outer navigation, linking to home page and main categories of rest of site?

There is no requirement that all parts of a domain interlink - none at all. However, it does seem like a major wasted opportunity.
