If backlinks and pages are crucial to website try to fix pages to stay in SERP for keywords. If problem is not fixable - 301 to related keyword pages of surviving sections. That should keep most of inbound links flow to remanining pages.

So you would suggest to check every page and see where you should redirect it to instead of redirect all to the main page?

| Yes! Redirecting massive numbers of pages to a single page that is "kind of" relevant but not entirely relevant might HARM the rankings of that page.

Hmm this is difficult because the section is kind of a stand alone subject, and there are to many urls to sort them one by one. I might be able to check the title for keywords and then redirect them to an other section on the website which is relevant.
