400 Bad Request - reason for a Google penalty?

Our website is suffering from a Google Penalty and we are looking at everything that might be causing this problem.

Today I was trying to use some tools to run things like website optimization tool check and spam detector tool check etc....

Each and every time I tried to use any of these tools I would get a 400 Bad Request Error. Then it would say "check your URL and try again." So I did and it would never work, just kept getting the same 400 Bad Request Error.

I thought this was odd so I tried a dozen or so other sites and they all worked with no problems at all.

Do you think this 400 Bad Request Error could be tied into our Google Penalty? Are these tools and Google Bots seeing something that we are not?

Can this be a malware problem? I checked WMT and there was no evidence of this, so what could be causing this?

Can anybody help me figure out what could be the problem and also is there a good chance that this is causing our Google Penalty?

You can see what googlebot sees by using the "Fetch as googlebot" tool in the Labs section of your Webmaster Tools account. That removes any guessing.
