I've seen some irregularities on several sites recently with how TBPR distribution is showing for /directory/ index pages and pages inside of /directories/. I can't say whether some pages (and/or directories) are penalized (or just have had the TBPR obfuscated), but I do know that TBPR looks to be a bit whacked out, and IMHO all it'll do, if people examine the situation and PR distribution, is encourage more aggressive IBL practices, even to the point of <gasp> buying.
