I can see that Google has only 2 of my pages indexed, and I really do not understand why. Can it be a problem that Google know my site as www.example.com and I have a redirect to www.example.com/oscommerce?
I'm new to this, and a little worried about doing something completely wrong.
Any recommendable good tools to make a sitemap?

Redirecting the domain root to an internal directory can be a problem, as well as many other pitfalls. I'd suggest you read through the Google pages that are related to the above links I posted - and set up a Webmaster Tools account with Google to get their feedback about what they are seeing.

What kind of redirect are you using? Please describe the situation and what kind of content you do or don't have on your default page.
I'm using a redirect from cpanel > Redirects > [mysite.com...]
b) Why are you redirecting?
Because I have moved to a new webhost, and somehow the oscommerce catalog ended in /oscommerce rather than in the public_html root :) Quite annoying, but I am a little afraid of changing this, also because I cannot overlook the consequences regarding possible loss of search engine history/ranking
