Welcome to WebmasterWorld
You know you can type link:www.mydomain.com in Google and many other search engines to find links, yes?
I don't know of a specific software tool that would be safe to use. A tool would have to query the search engines to find the links, and the search engines don't generally like automated querying.
Doing it manually is laborious, but it's safe, and you will learn much more about the links than through a program.

Additionally, FAST supports a special query, link.all:www.targetdomain.com, which lists all links FAST knows of to that domain.
The Google link: search has 2 limitations
1) Link must be from a PR4 or better page to show up
2) Only 50% of links are ever shown hbird64 msg:245078 7:57 am on Aug 17, 2002 (gmt 0)
