I'm aware that there are several ways to do this. Which is the best? and why?
I've developed a new web site in www.domain.com/dev . In the *nix shared hosting environment, the tree looks like this:
Well, I'm finished with the development. Do I just delete all of the old web site's files in /public_html and copy everything up? Do a domain redirect?
In other words, how can I promote the contents of the /dev directory up one level?

I would just copy everything up to root and you should be good to go.

If there are two index files (index.html and index.php) in the domain root, which will be read first?

Depends on the order they are listed in the DirectoryIndex directive of the configuration file for the server (assuming its Apache).
